Having read the forums on the subject briefly I understand CCP would like agent missions to have a focus more on tanking then on sniping from a distance. I have no problem with this, however one of the most useful functions i find about the MWD, and indeed presumably one of its intended functions, is that collecting loot becomes much quicker and much more efficient.
If the only reason the MWDs do not work in deadspace is the reason i stated above then why not have some sort of mechanism where if there are npc ships in the current complex the MWD will not work as present but as soon as ALL the ships are destroyed the MWD is released and can be used as normal to collect loot nice and quickly. I would guess this wouldn't be too hard to implement.
We already know that the supposed 'natural phenomena' does not effect the NPC's MWD so if a RP element is still required then all NPC ships could be fitted with MWD disabling devices (much like the way they are fitted with devices to stop you from using the next acceleration gate), and then on destruction of the ships, the device stops working and your free to MWD.
I see this as a solution to my problem whilst at the same time does not interfere with the combat style that CCP wishes one to use during agent missions.

MWD does not work because deadspace is deadspace.
Deadspace is a place in space wher warpdrives do cannot end their trip. Thats why You enter deadspace by acceleration gates - You technicaly wuldnt be able to warp straight inside.
Thats why NPCs build complexes there. Their logic is "HaHa! Noone will get inside without the key so noone will pwn us!".
MWD is microwarp drive, a technology based on microscopic warps forward. It cannot work in deadspaces for background, not balance reasons.

Someone once told me that if you could use MWD in complexes, it would become possible to bypass gates by MWDing in an interceptor for the 5000km or whatever that the gate throws you. That would defeat the purpose of keyes and allow loot-stealing scumbags to set bookmarks a few thousand km from the deadspace area and MWD into them to jack look from honest complex runners while their tempests chug around to the cans.

I don't fully buy that. Some deadspaces don't require the use of a gate, you just warp straight in and still MWDs do not work - your background story falls apart instantly. Also, regardless I can warp out FROM the complex at any time so long as i'm not being scrammed.
I think everything has a purpose and everything is thought about for balance purposes and then the storyline is sdubbed in later. At least that's what I want/hope to believe.
The stealing loot sounds like a problem though - might not be so easy to implement anymore. But there ARE still complexes where you can mwd. Bah I guess imma have to stick with an AB and be patient.

Allowing MWD in complexes would introduce no end of kite-and-snipe strategies, really. Right now you can't outrun them all and will have to eventually engage. With a MWD on a ship could just fly away from the NPCs and snipe them all at leisure. Wouldn't that make complexes too easy?

Meh, complexes are already pretty easy. Being able to control range and defeat adversaries that way would be more interesting to me than just uber-tanking a Raven and sitting in the middle of a flock of bad guys, watching them explode.
All the strategies that make PvP combat in EvE nuanced and interesting go right out the window in PvE, and are replaced in almost all cases by the twin dragons of "Tank and chip away at them," and "Orbit real close and chip away ot them." Throwing in a "Run around and keep out of their reach and chip away at them" would be a 50% increase in diversity, and I'm all for it.
