If faction crystals give higher yield they become the new standard, leading to greater overall yield across the game, leading to more minerals on the market, leading to lower mineral prices. The amount of income you'd earn with faction crystals would remain the same as today while using T1/T2 crystals would earn you less.
The solution to that problem would be making the faction crystals so expensive that it takes months of mining to earn a profit from it. This limits their use to serious, long term miners that know how to keep their ship safe.

Make them only useable only in the ORE strip miners. Give em a nice bonus, on HULKs...
Then I (and alot of people) will create gank alts and cash in.
Everybody wins, no?

edit: Ganking exhumers with battleships just became profitable |

This would help ensure they have a much higher price than t2 crystals as well as a much higher value. Not completely out of the question, but I think they should be available on market like all other faction ammo. As FT Diomedes said, most or almost all faction equipment comes either from LP stores or from faction rat loot, with Navy faction being overwhelmingly balanced toward LP stores.
The reason I suggested giving them a very long lifetime as well as a very high cost is so that there is a risk involved in using them--if you lose your ship, you may lose a lot of crystal time. But the crystals must pay off in the long run for those lucky enough to use them all the way up, or else it isn't worthwhile.
It probably won't be worthwhile to most people, but that won't stop them from buying the crystals anyway, which will inflate their market price much higher than it's worth, but hey, that's part of EVE and not something to fuss about.

So, in short, *another* shiny things for carebears, with no utility for the 90% who are in space to PvP.
