yellow means they have locked you, red means they have locked and fired.

I've noticed that when rats lock on to me, some of them get a red box around them and others get a yellow box. What's the diff? Couldn't find it in the player guides, etc.

Rats insta lock. red means they've lock and are in range and have fired as the above posted. Yellow means they've locked and are in the procces of moving within range to fire.
Note: If you are a drone user and launch your drones before Yellow locking rats have gotten into range of you and begin firing, the odds are they will lock your drones and begin firing on them instead.
(EDIT) Also, I spent a lot of time in 0.0 ratting to get my sec up, using drones alone because I ran out of ammo, I noticed that if your drones have been damaged into armor and/or hull they begin returning at orbit speed. When they were not damaged they returned as they should. But, thats my obs'. Just thought I'd point that out.

to clarify red means they have started firing or using a hostile effect towards you (e.g. warp scramble, target paint).
Keep in mind it also turns red when someone shoots snowballs at you, so make sure you're being attacked before "shooting back"

Rat's don't instalock, at a certain moment you just see the yellow brackets which means they have finally locked you. I've never seen a rat battleship lock me within .1 sec after entering his area. It takes time for them to lock too but you don't see any indication of this.

This is no longer true unfortunatly  cause you could use it to trick other players to fire back in empire space or near stations/gates in low-sec. Firing the snowball launcher now only gives the yellow bracket indication. I don't know when this changed tbh, I only saw recently that it got changed.
