It seems that the bonuses only apply to you if you're the cheif of the fleet. I'm getting them all as the fleet commander, but none of my subs are. This is without any of the command skills, just basic leadership.

With no leadership skills you can create a fleet of any size. But if you want your gang skills to propagate then you need to train the new wing/fleet command skills. Your bonuses always apply to the people in the tier below you. So, If you are a fleet commander and you have fleet command 1, then your skills will apply to everyone in 1 wing below you. If you have wing command to 1 then your skills apply to 1 squad below you.
Also, in order for the skills to propagate your commanders need to be in the same system as you. If you are in the same system as your wing commander, but your squad commander is not in the same system, then you wont get any bonuses from your wing commander.
You dont need to have someone as a fleet commander. If your in a small gang of 10 pilots or less, then put everyone in 1 squad with the person that has gang mods as the squad commander. If you get more then 10 pilots and you want your gang skills to apply to everyone then the person doing the gang boosting will need wing command 1 and both squads will need to have squad commanders.

Actually, the skills aren't working as advertised. You don't need any of the wing or fleet commander skills to be trained if you just want to run a small gang. All you need to do is have Leadership up high enough for the number of people in your "gang". Say you have 4 people, including yourself, then you just need Leadership lvl 2.
Now, create your gang with you as the leader. Upgrade to a fleet. Now, demote yourself to squad leader using the right click menu on your name in the gang window. Voila! All your gang bonuses are now applied to everyone in that squadron. Nobody elses bonuses are applied, but at least you'll have some of them without needing to train up all the higher level skills.

Probably because Wing Commander is for larger gangs (1 to 5 squads with 1 to 10 squad members and 1 squad leader for every squad). So Wing Commander can lead a gang wit 55 members (and shoot Kilrathi ).
similarly Fleet Commander can lead fleet with 1 to 5 Wings, with total 255 members (256 if you count Fleet Commander).
Now, create your gang with you as the leader. Upgrade to a fleet. Now, demote yourself to squad leader using the right click menu on your name in the gang window. Voila! All your gang bonuses are now applied to everyone in that squadron. Nobody elses bonuses are applied, but at least you'll have some of them without needing to train up all the higher level skills.
And this was also advertised:
Gang bonuses can now only be received from commanders in a gang that has been converted to a fleet, which is quite a change to current gang bonus mechanics. The reason for this change is to make more use of gang command/bonus based characters and to make specialized characters that focus on gangs a more common choice for players.
