I had the funnist, now not at the time, thing happen to me the other day while fighting someone in a scorp.
The Scorp was sensor Dampening me and brought my targeting range down to 10 km. So I launched FOF cruise missiles and got my drones ready. I launched my drones and they went into auto attack mode and were on thier way to attack the Scorp. Some splash damge from a FOF cruise missile hit them before they got into range of the Scorp.
All my drones then started to attack ME !?!?!
That is not right and I never had this happen before I got the new patch. Anyone else confirm this please. This would be a very annoying problem and your own drones should not be attacking their owners, even if they shot them. Luckily they responded to my scoop command.
Ohh btw Tomb:
Why are all other weapons able to be reloaded from cargo bay but drone bay cannot be reloaded from cargo bay??

Actually quite funny when you think of it. 
Drone A: Hey, our owner just attacked us!
Drone B: It's an ambush! Let's kill that traitorous swine!
At least we know now how rogue drones come into existance.

I think it happened to me on chaos once when I was just goofing around...had to scoop and re-launch them.. they can hurt...hehe

it Happened to me too ...many times and yes its very very annoying ...if u use missiles and like u said they get some splash damage they turn on they master...funny yes but only in the biggining
