Ok so I've been w***e missioning for the past two days working my standing up. The chances Ill train Research Project Management to 5 are slim for now, so that gives me 5 agents all-in-all.
For my 5th agent I'm faced between a lvl IV agent (quality -16) or lvl III (quality -17). Those are natives quality levels, as I have negotiation V, connections IV and social IV.
Which agent will be a better bet?
Finally am I missing skills I could train to get more RP per day?

Just got 5 agents as well.
Boundless Creation only has 2 LVL 4 agents, but I noticed the daily rp is much better than the LVL 3 agents.
training up the specialty skill to 5 helps. Not as bad as Research Project Man 5.

Come on... do you really have to ask if a level 3 or 4 agent is better? This seems like common sense, no?

The formula for RP/day is (your skill in the research field+agent skill)suared multiplied for 1+true agent quality /100.
So if you have electronic engineering 5 and a lvl 3+17 agent (eq 30), you get 64 RP x 1,30 = 83,2 electronic engineering 5 and a lvl 4-17 agent (eq -4), 91*0.96=87.36.
Unless the agents are very low lewel and have a very big quality difference, the higher one is always better.

not always that easy i have a low lvl 3 agent that gives me less rp than a high lvl2 agent in the same field

his agents 3/17 and 4/-16(not 4/-17) feel free remath 
EDIT: Halada, you can check yourself. start with agent then you'll see rp/day in research's journal then stop it and start with another agent and you'll know which agent gives more rp/day. you won't get any RP at start anyway.

Seriously. No.
Ekulela Siakkawai - Level 4, Quality -16 gives me 269.73 RP/Day Viritie Arata - Level 3, Quality 15 gives me 272.64 RP/Day
Both in the same field for the same corporation.
So it doesn't always follow that level 4 is better than level 3.
