I've heard that you can turn in the insignias, tags, etc. that you loot from missions. Where and how does one do this?

You mean just sell them on the market? Or is there another service?
Also, what about general pirate faction tags?

The insignias, like Gallente Navy Command Sergeant Major Insignia I, have to be sold to a navy station of the opposing faction. For exampke, the above tag would have to be sold at a Caldari Navy or a Amarr Navy station.
Agents occasionally give offers for them, but they're usually not worth it.
Pirate faction tags can be sold at DED or Concord stations. Certain tags let you access bonus rooms in some missions (Palladium tags for level 3 Extravaganza missions for example).
You can also put them up on the market for other players to buy if you can't be bothered to travel.

So if you have some then how do you get them across lines without being confiscated?
And if they are confiscated what kinda hit do you take to your reputation?

If you show info on the faction tags, you'll see they have a legality tab, but no penalties listed. This means that you won't take any sec hit or fine for transporting them, you just can't sell them in the owning faction's space.
Compare that to other contraband like Crystal Egg or Mindflood and you see a whole raft of penalties if you're caught carrying them.
