Does it really apply to all sizes?

No it doesn't affect all sizes, which ****ed me off no end !!!
If it had done the Harbinger would have made a great escort/defence ship  
7 Medium Beam II + Dmg bonus is going to give any frig/cepter/af a bad day

7 medium beam II without a damage bonus is still going to give any frig/ceptor/af a bad day.
Will cap out at 194 DPS @ 35km w/Aurora and 291 DPS @ 9.91km.
To compare, if a coercer could fit medium beams[which it cant] it would do 166 DPS with them @ 40km and 249 DPS @ 11.25km.
The harbinger, since it can fit 2 tracking computers will track better than the Coercer will as well. The real diffence is the 5 second lock time versus a 2 second lock time, which adds up to 498 Damage for the coercer or about 17 seconds of firing for the harbinger to make up before it will outdamage the coercer[using the aurora figures for medium beams]. For a DLB coercer that is about 9 seconds of firing advantage in lock time. If the damage bonus on the harbinger applied to all lasers it would still be a 4 second advantage or so.
I would go with just making the coercer and medium beams reasonably comparable to the other destroyers personally, but a medium beam harbinger is going to mess up some frigates.
