Hi. I'm currently in the middle of level II missions and running a destroyer.
I'm going to be looking to upgrade to a cruiser for level III. My problem is I NEED THREE HIGH SLOTS for scientific equipment. So which cruiser to pick?
Thorax: heavier amrmor and shields, 2 high slots for weapons left
Vexor: more room for bigger drones + drones bonus, 2 high slots for weapons left
Celestis: 2 launchers + 1 high slot for a weapon.
Of course being Gallente all cruisers can deploy 5 drones.

Really depends on where your skills are.
Drones: Vexor (My personal favorite) Guns: Thorax

If you need slots for scientific equipment, then drones might be the answer. Get a Vexor - train drone skills, get a load of drones and you can probably get away with only 2 turret weapon slots.
I'm not sure why you need all your slots for scientific equipment - I prefer to leave expensive equipment like tractor beams and mining lasers in the hanger and refit my Vexor with a bunch of rail-guns and a Medium NOS for missions - then return to base and refit for mining/salvaging/ratting expeditions.
I don't think you're going to find a cruiser that you can setup for everything - it's better to refit for specific missions or tasks. I also don't like loading a lot of uninsured expensive equipment for missions - I learnt that the hard way - lost 7 million worth of ship and fittings, but was only insured for 3.5 million. I only had about 5 million in the bank at the time and it almost sent me broke. So I'm a little more careful now.

I'd like to know what you're using the scientific equipment for before suggesting a ship. If you're doing combat missions either the vexor or thorax are good. Its been awhile, but I remember the vexor being easier to use with low skills.

If you have the drone skills, I'd go with the Vex Not sure what you mean by "scientific equipment" though?

Level 3 missions will rip through a cruiser like a hot knife through butter. The jump in difficulty is significant and somewhat unbalanced. Its not as simple as lvl 1=frigate, lvl 2=destroyer, lvl 3=cruiser. I wouldn't use anything less than a battlecruiser, and even then, be careful.

On a more personal note I'd say lvl1, lvl2 and lvl3 missions should be done in an Enyo ^^ ---

Well, considering you're going to be using most of your highslots for science equipment, and you can't really hurt things with that, a gunship is pretty much out. A Vexor can run without a single gun, so your choice is pretty much made for you.

I sort of agree with the first paragraph, although that too is an over simplification. Lvl 1 and Lvl 2 missions are doable in a T1 Frigate...but you'll only do something like the Human Cattle lvl 2 missions in a Frigate if you have good skills. Personally I would skip using a Destroyer completely. They're just too easily hit with defences little better than a frig.
A Cruiser will do lvl2 missions no probs but as to lvl3, well, again, it'd be down to your skills. The only lvl 3 which would be particularly dicey in a Cruiser would be part 2 (I think) of Portal to War. Even my Hurricane took a bit of a pounding doing that one...although if I did it again, I'd know how to approach the mission better.
In a BC, lvl 3 missions are a doddle really.

There wasn't a single level 3 I couldn't do in my Caracal (Caldari Cruiser) A BC does level 3's too easy. I've used a Drake BC in a couple level 4's before I could afford my Raven. Pick a cruiser, fit it the best you can with your skills, start the mission, warp out a couple times if you have to and continue working on your setup until you can do the level 3's with out having to warp out. The ship's setup guides are very helpful for setting up a ship if you need help.

To be fair, Caldari missile ships are the best ships in the PvE world, and usually quite capable of moving a class above everyone else.

I definetly agree but it wasn't that way when I started. I started doing level 2's and gradually made my setup more and more efficient as my skills and budget increased until level 2's were too easy then I did the same for level 3's but found a battlecruiser is so much faster!

Like the rest have said, if you do need those highslots full then go for Vexor, as the bonus to drones is really nice. But the best option would be (if said equipment are salvagers and tractor beams) to put the equipment in your destroyer, bookmark the locations and return after the mission has been finished.
BTW, I did level 3s in a Vexor (there was no Myrmidon back then) and it was hard in some missions. You'll really learn how to tank or you'll lose a lot. Expect to spend over 4 times the price of the Vexor for equipment to create a tank good enough to handle level 3 without being impossible (about 20 milions between Vexor and equipment).
