I've just started using repair drones for the first time, however, when i tried using them in a mission on a friend not in my corp, i'm getting the agressive action notice come up.
Does anyone know why this is and will i actually get blown up if i ignore the notice?

You will not get blown up by concord. The drones will do their job.
One thing though. Once you click accept on the warning, you will not recieve a second one if you attempt another action that would normally cause it, until you have either docked or jumped system. In other words, if you accidentally hit one of your guns or similar with your friend selected after drones have been set to repair him, you will fire with no warning, and you will eat concordoken.
Same thing if you attack a structure that doesn't have the wanted stamp on show info.. Pew, woosh, boom.
So as long as you're careful, you'll be fine. If accident should happen, you may or may not be able to petition and get compensation.
Maintenance drones should come with a warning label honestly. That, or CCP should change the command from "attack" to "repair" and make it not count as hostile. In fact, that'd probably be best, but since this issue has existed for ages already, don't hold your breath.

heh, it took me a long time to work up the courage to try it but i can confirm concord will not attack you.
If you want to make absolutly sure without losing anything you can test it in an unfitted frigate with a drone bay to make sure.

Once you have locked on your friend and sent the drones to "attack" him, can't you then unlock him to prevent accedently shooting?.
I know combat drones will continue to attack if you break lock/get jammed.

put your drones on him if he gets concordokkened so will you because you are aiding him if he shoots at someone in low sec you can get shot by sentries to i think something like that
