The following happened to me for the first time since I started playing EVE.
I just finished a mission for an agent, while the server shutdown clock was ticking away with less than 2 min left. I just set the course to the nearest station, but realized that I wouldn't make the docking in time, so I quit the game. The ship was still in warp as I exited. The system I was in had a sec rating of 1.0, but was worried anyway that my ship wouldn't be there anymore upon my return. To my relief it was, near the station I was warpin to.
My Q is: is it necessary to have the ship docked when servers shutdown, or is it enough that it's located in safe space (1.0-0.5 sec rating) and out of reach from NPC rats and your ship will still be there?

I'm sure the npc rats will find it a little hard to gank you while the server is offline, if they do manage then CCP have created themselves a bit of a skynet problem  
It's normally safe to logout anywhere in space, your ship will do an emergeny warp 1mil km away and it will disapear from space in 60 seconds.
If your agressed (shot or been shot by a playership) then your ship will stay in space for 15 minutes and it very easy to probe out and kill.

at downtime the servers totally shut down, so for that hour or so eve doesnt exist, no NPC, no nothing.
When logging out normally, if you arent aggressed then you will disappear after 60 seconds
If you are aggressed you will stay in space for 15 mins
on both occasions you warp 1,000,000km in a random direction.

When you log back in, you'll warp back to the place you were when you logged off, or when the servers shut off.
I'd have stayed logged on 'til the server kicked me off. There's a slight chance you might have docked just before it kicked you. Shouldn't matter either way.
