Anyway I'm doing minmitar missions and I'm starting to get quite a few that get me to kill ammar Navy (human traffic for example). Now it seems I get a faction standing loss for these..my question is what is the long term effect of this? Longer term I want to keep all my options open so I'm concerned that these missions my be restricting me further down the line.

OK,
Low standing with the Amarr has the following effects:
Agro: if you get to -5 and you visit Amarr space then Amarr navy NPC's start spawning and attacking you. They ar not Concrod and can be fired upon. Apparently they are only as tough as normal high sec space rats.
Agents: Low standin means that agents won't talk to you. You cut off avenues of gaining standing with Amarr (and Ammatar as well) corps.
Invention: Again low standing will cut off your access to Amarr research agents. Each empire has a particular flavour of datacore that you can trade RP for. These datacores are needed to be able to invent tech II versions of some items. For example Cap Recharger research requires Amarr Datacores.
If you can manage to get diplocmacy skill trained to 4 and then run a bunch of level I cargo missions for the corps you wish to do research with later then, even if your Faction standing is low, your standing with that corp will be high already. Corp standings are easy to raise and faction standings are very slow. It is possible to have 9.0 standing with an Amarr corp while having a -9 faction standing with the Amarr Empire faction.
Having Social to 4 and Connections to 4 will help a lot as well once you get positive standings with Amarr corps.

Handy way to avoid problems: run one amarr mission now before your standing gets too bad. That gives you standings from an agent and corp in the Amarr empire, who you will always be able to go back to no matter how bad your faction standing goes.

You must have modified faction, corp, and personal standings of at least -2 to get a mission. You also need enough faction standing (slightly lower than corp) in additional to corp standing to get R&D done.
If your modified faction is below -2, the only way up is through other factions friendly to them.
