How do you go about getting "specific" faction stuff? Do you need to run missions or what?

The faction ships from the empires, like the Gallente Navy Megathron, need to be got from agents. There's more information on that in the missions forum. The pirate faction ships, like the Vindicator, can be got from Serpentis agents, or from a lucky drop from a Shadow Serpentis NPC, or from one of their complexes.

Most of your faction ships must be aquired by doing a lot of missions for the faction you want a ship from. Faction modules can be obtained by killing faction NPC pirates in various regions.
Usualy to get a ship you need very high faction, and you need to have a TON of loyalty points with a high level agent.

navy, as far as i know the fed issue was a one time reward

Indeed, there is one and only one Megathron Federate Issue on Tranquility at this time. given out in regards to the event surrounding the Crielere Incident, if I recall correctly.

There's also an obvious but overlooked answer here - you can buy them.
If grinding agents sucks, then don't - earn cash another way, and buy them using the contracts system. Frigates usually rate between 20m-100m, cruisers ~150m, and BSs between 500m and 2b - they are often just collectors items, but the BSs in particular can be used in combat effectively, especially ones like the Machariel, the Vindicator, or the Bhaalgorn.
They're quite nice  .
