Several skills in game don't do anything at the moment apart from being time sinks it seems, some also seem to have no bonus listed although they do stuff.
TIME SINK SKILLS
The Mechanic Construction Skills Capital ship construction, Cruiser Construction, Frigate Construction, Industrial construction, Outpost construction.
These should probably give some type of bonus to the construction time of items requiring those skills.
Jury Rigging
Technology Skills, Sleeper, Takmahl, Talocan and Van Jung Never used or trained these, but they don't seem to do anything.
SKILLS WITH NO BONUS LISTED
All of the Science skills to do with Research agents. These skills increase the amount of RP per day, but this isn't actually listed anywhere on the skills. Would be nice to show that they were used for something.
Encryption Methods skills, Amarr, Caldari, Gallente and Minmatar. Again these seem to effect invention chances, but nothing is listed on the skills.
Anyone think of other ones? If ya do please post here and I will file a bug report when we have a full list.

Just about every spaceship command skill has no particular bonus from the skill itself, but that doesn't mean there are no benefits applied with them at some point.
The only truly useless skills are needlessly high prerequisite-fulfillers (e.g. Energy Grid Upgrades V for RCU IIs...not fun) and Multitasking V.

I didn't mention the spaceship command skill, because I know that they do something. Some of the skills above are purely time sinks, the fact that the Construction skills and Jury rigging don't give any bonuses means that they are utterly useless. The other skills do give benefits according to game mechanics, but there aren't any bonuses listed, I thought this was worth mentioning.
I dont know about you, but Energy Grid updates seems to me to give a 5% reduction in CPU needs of modules requiring Energy Grid Upgrades per skill level. Level V is a godsend on a very tight fit.
Sure Multitasking 5 is pointless because I don't believe any ships electronics allow that many target locks, but at least again, in theory, it allows 1 extra target lock per level.
I'm talking useless not 'pointless'.

Not quite - if you fit an auto-targeter you get a bonus to your ship's max locked targets. Perhaps a logistics ship might benefit from one if assigning repair drones + modules to multiple friendlies, but even then it can't be that often that you need to lock 11 targets at once... ------ Spreadsheets: Top speed calculation - Halo Implant tanking |

The racial encryption and ancient technology skills are used in invention and cosmos construction. In invention the skills increase chance of success, like you said. ATM only the racial encryption methods skills are in use for that, but the items do exist for ancient technology invention, although it does look like the ancient tech invention items are leftovers from the early workings of invention as we have it now since the modifiers are figures like 3.2x and 4x instead of 08x and 1.3x.
Anchoring and capital/frigate/etc. construction skills should be given a time reduction bonus IMO.
Maybe give Jury Rigging -5% rig penalty per level or something -----
