As a noob... happily been mission running for a few months, getting an insight into what my ship can do, and can't, I find myself in a level 3 mission, (not important which one), Im up to my nuts in guts - shields gone, armour holding nicely, double reppers starting to smoke a bit, (Myr BC) aggroed the whole room! When to my horror in warps Billy Smarts freakin circus! two Gallante BS's turn up NOS me half to death while the master of all blasters rips chunks out of my special mission running set up...
Now while I learnt alot about my ship and its ability to tank, (its gone now btw!) a valuable lesson learnt.
My irrelevant question is how the f... did they get passed the 2 gates and what skills do I need to do the same?
All the respect in the world to the brave pilots who took down a half cut BC in dead space with a room full of angry NPCs

The probed you out, then activated the gates, and then shot you.
That seems like the most likely explanation to me 
The gates in your mission aren't just for you, anyone can activate them if they find them.

Running missions in low sec is risky.
It has been made harder to scan down mission runners in a plex but it is still possible. So they scan you, jump through gates, easy kill.

A word of advice... don't sit right on top of the warp-in point for the room.
If you move off the warp-in point, you buy yourself some time if somebody else warps into the room.

They made it harder to scan down player's ships in mission deadspaces, unfortunately this does not apply to a player's drones. Odds are, they just scanned down your drones and were dropped off at the first mission gate.
How to avoid this in the future: 1) Immediately move far away from the warp-in point as soon as you enter each area. 2) Set your overview to show any player ships with bright flashing red lines on your overview to give you an extra 'heads up' to their presence. 3) Pre-align when possible and GTFO whenever they jump in. 4) Don't use drones unless you're in a position where they can't get you and even then only use 'em if you must. 5) Don't fit a heavily extended shield tank, the bigger your signature radius, the easy you are to scan down. A shield-tanked Drake is pretty easy to find even inside mission deadspace. 6) Fit one or two Sensor Backup Arrays to boost your sensor strength. It makes your ship even more difficult to scan down, but in practice I'm not sure just how efficient this is.
Once they pin you down they can bookmark the spot and come in again. So even if they don't manage to kill you it will pretty much ruin your mission (going back into the same deadspace they jumped in on would be rather dimwitted). The good news is that they are subject to the same "no-MWD" penalty that you are, and you will always know where they warp in as that is usually a static location. So if you are 40km away from that warp-in point as long as you see them you should have time to GTFO. --- Wherever you go, there you are.
