I have 2 moons, one with 3x material and another with 1x material that if properly reacted creates some neat stuff. What I'm curious about is what the most effective POS setup would be if I wanted to harvest both moons, react the material to a processed material and then the processed materials into an advanced material, preferably with just the 2 moons.
Although unless I messed up then it looks like there isn't a way to produce at 100% with just 2 towers. 
I played around with Meep but eventually my head started hurting so I figured that this had ben done a couple times already so there's probably a "standard" way of doing it that's nicely optimized but not easily findable by eve-search for some reason 
So, help?

Unfortunately you end up 500 CPU short trying to react your materials with only two moons when one of them has 3 of the necessary materials. It rather sucks.
Now you have a few options.
1) You can go to a three tower setup. Use the 3 material moon to produce all the simple reactions with two medium reactor arrays. Then use the remaining two towers to handle the advanced reactions. Alternatively you can stick to two moons and only react half of the simples into your advanced material.
2) If your 3 material moon has the two "good" materials needed for the harder to produce part of the simple reactions that make up your advanced reaction you can stick to two moons by just sacrificing mining the third element and buying it from the market. I produce one advanced material this way and it actually costs me just as much as running another tower, so you don't generally save ISK unless it's something really cheap like silicates. --- Honest officer, the dwarf was on fire when I got here! Ah thanks, I was going insane after seeing some people mention 2 POS but I couldnt get it to fit. Guess they were just producing at half cap then. Thanks again.

Would something like this work: M1: 3x harv 5x silo 2x MED react 1x coup
M2: 1x harve 4x silo 2x coup 1x reactor
M3: 2x silo 1x reactor 1x silo 1x coup
Or am i missing something again? :p

You should only need 3 silos for M1. One is a feeder silo into a medium reactor and the other two take the output from the medium reactors. The harvesters can be fed directly into the medium reactors. You don't need a coupling array as long as you don't have the silo offline when your tower cycles (once per hour starting when it first goes online).
Likewise you can do without coupling arrays for M2 and M3.
Now you have spare CPU in your setups and I would personally go with Gallente Large towers for the silo bonus. You can chain silos into other silos for extra storage capacity as well if you like. --- Honest officer, the dwarf was on fire when I got here! Can't find a mechanical engineering agent?
