Okay, let's get the complaint out of the way first... Faction Warfare is another buff for carebear mission runners, blah blah...
Okay, now on to an issue/suggestion debate:
Will factional warfare take part everywhere in space, or will it be accessible via agents like missions are now? From what I've read, it just seems to be an improvement of the mission system, which I'm worried about... This sort of addition will add more clogged up highsec systems with more reward for no risk and so on...
Personally, I'm a PvPer, born and bred, I live in one small area of space where I have access to (though don't use) a number of level 4 Fed Navy agents in lowsec. My worry is that factional warfare won't be immediately accessible to me as an outlaw, though I still want to try it out, and think that I deserve the chance. I don't however want to have to move 30 jumps through lowsec just to find a faction warfare agent to partake in a couple of missions...
Leave out the troll posts about sec status, I don't want to fix it, and I think outlaws deserve a chance to run missions just as much as non-outlaws... Moreso in fact because running missions is more of a risk for an outlaw, as outlaws are confined to lowsec and can't simply run to highsec when a hostile comes. Risk versus reward! Besides that, all missions are based on the premise that pod pilots are mercs anyway, and pirates are more mercs than carebears in the first place! 
So my suggestion is (unlike missions in their current, broken state), put the best factional warfare elements in to lowsec, and increase the PvP element that is involved...
My favourite implementation of this would be to have one agent per region (accessible anywhere in that region) that people can sign up to. Every hour or two, a general rally is called by the agent, and anyone that's signed up in that last hour is given a system which becomes contested. 15 minutes after the call is given, special standings are set in that system, and people can attack people from other factions without a sec hit (these people will, for argument sake, appear on overview as flashy yellow). During this time, anyone can join in fighting, but unless they're allied to a faction, they will take a sec hit and be flagged to sentries. An auto balance system will add faction ships to each side (to avoid 10vs1 ganks), and after an hour, a ceasefire is called, 5 minutes is given, then people are returned to non-flashy.
Obviously anyone can join in like I said, but unless they announced to the agent beforehand, they wouldn't get any standings increase with either faction, and would actually suffer a standings decrease with the faction they shoot and/or a sec hit if they shoot a player.
Basic premise of levels/systems for me would be only allow level 1-2 agents in highsec, meaning keeping all the ships that engage in those fights at frig/cruiser level (have a sort of deadspace entry thing where the flashy pvp indicator doesn't activate if you turn up in a BS), then have lowsec for level 3-4 agents, and 0.0 for level 5 agents... 3-4 would be BC-BS, and level 5 would be BS and capitals only.
