The primary keeps training until it is finished and then the secondary starts training until you assign another primary. So you could in essence keep your small skills as primary, and should there ever be another server crash and your primary skilled finished training, it would default to your secondary, that way you don't lose out on important skill training. A few days doesn't hurt you. I've had to miss weeks before due to payment screw ups (that were my fault btw, not CCP's :P)
