I have my buddy in my buddy list and when I right click and invite him to a conversation, it just creates a new tab in the chat window. He doesn't get any sort of notification that I want to talk with him (he appears in the chat but he never gets a popup telling him I want to talk to him). There's also no sound affect or anything else. Am I missing something?

Annoyingly that's what happens when someone is in your buddy list. Because you're in his, it automatically accepts the convo request without notification. If you weren't in his buddy list, it would give him a pop-up that said you wanted to talk to him.
I don't know how to change it to be honest

You can hit him with a popup by inviting him to a gang... If you do not want to gang with him, after he accepts tell him to go to the other channel.
Kind of a goofy workaround in my opinion, but I got nothing else.

Assuming you are in Low-Sec or in the same Corp in High Sec you could always target lock him and shoot him a couple of times. That always gets my Corp-Mate's attention lol. Good Torp upside the head wakes folks right up.
