As long as I have played this game I have been to embarassed to ask:
How come my targeting takes so long? What can I do to improve its speed if all skills related to targeting and such are maxed? Upgrades? In the hulk, 3 seconds for an astroid, In any BS, Dread, ect ...... 35 seconds. why?

Also why when I have FoF missiles locked on rats do they shoot at the gang/corpe members?

Ship attribute "Scan Resolution" and target's "signature size" determine locking time. Exact formula is a bit more complicated, but suffice to say, the higher your scan resolution is, the less time it takes to get a lock.
You can increase scan resolution by training up the "signature resolution" skill or fiting and activating sensor boosters (midslot) or fiting signal amplifeirs (lowslot). _

Take off the cloak and warp stabilizers.
Also, do you have signature analysis trained at all? And use sensor boosters if you have the slots.

FoF stands for Friend or Foe... as far as I can tell that means it doesn't care if the people around you are friend or foe 
FoFs only require someone to lock on YOU, what you have locked doesn't matter for them

FoF missiles go for the closest target that has an "aggresion" flag set towards you. If a corpmate that is close shot you recently, the FoFs will go for him, not the hostile NPCs farther away. FoFs might mistakenly assume remote repair/boosting is an aggressive act, if that's the case, file a bug report. _

edit- acually anything that is close to you if I remeber right, cans, structures whatever.

But theyre great with accuracy and damage (providing your skills are up to par) Oh well no more FoF. Cant be in deep in a battle and "I" be the one to take out corpe members.

Unless they recently changed it (and I really doubt it) or it got bugged (possible, but improbable), what you say is false. If nobody around you has any "hostile flags" set, FoFs will simply not fire at all, and just say "no suitable target found" or something to that extent.
But don't believe me, try it yourself. Fit FoFs, unock almost at same time as a corpmate (so you're sure there's no agression flag set between you) and try to fire the FoFs. They shouldn't start shooting. If they do, file a bug report. _

Oh and the rats were targeted and locked.

If the rats were locked on to and fireing at you, then the fof's should go for the rats, unless your corpmates had you locked, or (possabley, not sure on this one) had a security status of -5 or below, or were remote repairing you, then they should leave your corp members alone, if this is not the case i'd file a bug report. -

train sig analysis, take the cloak off your ship, and put a sensor booster on....end of story.
