The mining guide says that is is advisable to reprocess your ore at stations that have good standings to you. But how do I know what stations I have good standings with?
And another question:
Currently my mining ship and my hauler are stationed at one place, if I wanted to go mine 3 jumps from this place for example, I'd have to fly all my ships there one by one using a shuttle in between, or there is an easier/shorter way?
Also, what are ship logs for? And the pirate tags? It says they should be turned in to proper authorities... What authorities? Where?

In the standings tab you should see their standings with you.
Simply put its best to refine at stations belonging to corps that you have missioned with, as you should have good standings with them. If you have no standings you can still refine, but you will lose some minerals. Alternatively you could sell the raw ore.
The only way to move those ships quicker is to repackage your miner and put it in the hold of your industrial. This will destroy any rigs and invalidate the insurance though. 3 jumps is not far though - I flew about 80+ one night last week when picking up datacores from agents.
Just refine ship logs, mostly useless AFAIK. The pirate tags can be sold to NPC buy orders at concord stations. Try Yulai system.

You earn standing at the various stations (as was said) by running missions for the corporation that owns the station. A standing above 6.67 will result in the station not taking any cut (in taxes and fees) of the ore you refine or the loot you reprocess; these taxes are separate from the refining waste that you experience untl your refining and refinery efficiency skills are high enough (5/4 is good, especially if you are going to get the specialized ore skills to use advanced mining crystals).
The only alternative is (assuming your hauler is big enough) is to repackage your mining ship and cart it around with you. The down side to this is that insurance is cancelled when you do that and any rigs in the miner are destroyed. However, if you are doing a lot of traveling, you can afford to ignore the insurance (based on the extra mining you get to do) and not bother with rigs; it all depends on the ratio of travel time to mining time (since, after all the true yield of mining is amount or ore taken from the rock and delivered for sale divided by your play time; rather than just the time spent mining).

I use shuttles a lot to get around. I have a blue print and make them when I need them. If I go buy a ship somewhere - that can't haul the shuttle back - I reprocess the shuttle and haul the minerals back and then just make a new one.
You could also just pod fly over there ... if you're in high sec you probably won't get killed ...
Or - you could create an Alt. and train them to fly it over there.
If you get another account - then you can run both at once from the same computer and have the other guy hauling while you mine. This is mostly what I do. Just hit Alt-Tab to switch between full screen games or run each in a window.
As to pirate tags - I have seen some places that offered quite a bit for them but it's been a while. Most places don't offer much.
About all you can do with the logs is reprocess them.
When you refine your ore it tells you what your standing is with the corp owning the station in the upper right hand corner. So you can check your standings to see which corp's like you (mostly from running missions) and go mine in one of their facilities or - if you have a facility you want to use - do missions for that corp.
