Let me start by saying that overall I love agent missions. They're a great source of income for someone that's bored stupid by mining, and finds belt-hopping for NPC rats tedious.
However, there's something drastically wrong with them. They make no sense in the context of the Eve universe in some cases. (And I'm not just talking about the lame agent that wanted me to bring garbage to her...)
In case you can't tell by my little portrait, I'm Gallentian. I've been doing agent work for Federation Customs since I was done with the tutorial. Although the missions can be quite repetitive, sometimes I get one that seems really cool. (Kill Roland was a fun challenge for a n00b in a Tristan.)
However, last night I was forced to question whether I wanted to continue doing agent missions at all. My agent in Direrie gave me an important mission to kill three Caldari Navy ships. For those not familiar with the area, Direrie is on the edge of the Caldari border, and my own agent sends me to do missions in Caldari State systems quite often. Needless to say, I'm at -0.2 with Caldari State now.
#1 problem: It doesn't fit with the storyline. Yeah, the Caldari and Gallente used to be at war. But they're supposedly in peacetime now. Why the hell would this low level agent (level 2) be sending out people to kill off Caldaris? Especially when in the text of other missions this same agent calls them allies?
#2 problem: Why am I getting missions that wreck my Caldari standing when the very same agent, who resides on the edge of Caldari space, is giving me other missions that have me stopping at Caldari stations?
Should I just give up doing agent missions? Or maybe just find another NPC corp to do missions for? Is there any hope of CCP changing this complete nonsense?

that is an interesting dilemma you find yourselves in. I hope they will look into this.

I've got the same problem.
My Caldari corporation is based in a Gallente system and he sends me out to kill Gallente "intruders" in the Gallente system.
Gallente standing of -1.31 atm.

Yeah same. However I am leaning towards that it is intentional.
For instance i have killed caldari scouts who were i beleive either probing our defenses or attacking gallente citizens. So I am fine by eliminating them. I dont like Caldari. We spared them in the war and next time they will not be so lucky.
I htink the Agent missions are good but I dont appreciate having a 5.0+ rating with my level 2 agent and getting a "who are you, do I know you?" from him. Kind of ruins the atmosphere.
Other then that no real complaints with agents. Just sort of fit in the dialogue with standings and stuff like that.

I'm even more troubled with my Minmatar agent, giving me slaves as a bonus, or requesting slaves to complete a mission, i mean come on :(

On a similar note I had a minmatar agent at Vaere, she kept sending me to Yulai despite knowing the amarr hated me and shot at me as soon as I entered the system, you just have to face it, just 'cause you work for them doesn't mean they like you.
Around that time I almost lost my battleship getting lagged by the amarr fleet at Amarr, there were precious little left of it when I came through, was this <--> close petitioning them for exploiting.
My loving agent just loved to stir **** for me back then, it's become better since though and if you're complaining now you probably didn't do any agent work back then.

maybe players could come up with some better missions and then let CCP choose which to put in game?

Well, it's not the faction decline I really have a problem with. It's just that the missions don't fit into the story at all.
Some scrub at Federation Customs has the power to order the destruction of Caldari Navy ships? That would be akin to a second lieutenant in the US Army ordering some enlisted men to kill some German soldiers just because there used to be a war with them on the opposite side...
And the slaves thing is another good example. Minimatar (sp?) players would be awarded with slaves, when they themselves are a recently freed people? Huh?
Oh well. For now I've switched to working for FedMart. All courier missions. Decent pay, good bonuses. I guess if I want to kill NPCs I'll just have to belt hop for rats.
It's a shame, because I *like* agent kill missions. But when they swing so far wide of the story as we know it, it leaves a bad taste in my mouth.

Who says the order is at all issued by the agent? He's just getting the right man for the job so that the navy can retain their deniability.

OK, good point. On the other hand, it wasn't even a Federation Navy agent that gave me the assignment. It was Fed Customs. So I guess that kills my analogy from above. So it's more like a border patrol agent ordering it...
