I am using a kestral frigate for npc kill missions, i have 4 missle launchers, but im not sure whay I should use in the mid and lo slots. Any help is appreciated

I fly Kestrel a lot. For NPC hunting and agent missions, you want to have 1 small shield booster, 2 ABs, and 2 overdrives
There's really no point in trying to use EW on NPCs. Speed is just nice to have for collecting cans. And shield booster goes without saying, no matter what your ship is.

like any ship, you have options on load out
I like 4 launchers, one MWD, one named micro cap batt, small shield booster
and 2 cap relays on the low...has no prob running MWD indefinitly =======Abaddon=======

If you are going to use it in PvP there are only two things that count: Damage output, and speed. So you'll want cruise missiles in the highs, in the meds; 3 afterburners, or 1 Microwarpdrive and 2 afterburners if you have the skills for the mwd. Low slots should be overdrive injectors.
An alternative high-slot setup is to use three Rocket Launcher I's, and fill 'em with rockets. The Rocket Launcher has a 1 sec RoF, so you can pump out those rockets quite fast. Just remember, you have to get awfully close to the enemy before firing (I think their max range is somewhere around 7km). I think this setup is supposed to be able to bring down the shields of even a Moa in just like 2-3 volleys depending on your missile skills.
OK I see now in the topic post that you are gonna use it for npc killing. Not a good idea imho, Kestrel is a PvP ship. You should rather get say a Merlin for the npcs, it's quite perfect at that role. You might use the rocket idea for npc kills tho, it's not very expensive as opposed to using heavy missiles or cruise. Not very cost-effective.

If you can fit it, 4 x launchers, 2 x mwd, 2 x cap relays, 1 x warp scrambler(2) strength (or 1...) with 2 u can orbit really fast @ 2.5km-7.5km and launch cruise and if htey launch missiles u can out run them. the only reason u would wanna use strength 1 is if u needa go past 7.5km on the target.

4xlaunchers - w/ heavy or cruise mwd, small cap battery, micro cap battery, Power Diag, Reactor Control
This is what I use for agent running. I like the extra cap so I don't have to warp multiple times to cross systems where the gates are far apart. I find the shield booster mostly pointless once you start fighting 30k+ npcs - either you are out of their range and not getting hit or you are too close and getting hit and the shield booster isn't going to keep up. You need the mwd or multiple ABs to make sure you can stay away from the npcs.

Here is what I use for the Kestrel I agent run with.
High: 3xM12 Launchers (Heavy Missiles) 1xMalkuth Assault Launcher (Defenders)
Med: 1x1mn MWD 1xHeat Resistance Shield Mod 1xCapacitor Battery
Low 2xCap Relays
This will allow you to avoid the incoming missiles and the defenders are for tight spots when the enemy is close to you. There is no point using more than a heavy missile for NPCs unless you are cruising .4 space and even then you keep heavies loaded and switch out for the nasty little cruisers that spawn there as they are worth enough to justify the cost of a cruise missile. You can swap out the resistance for a webifier but usually the damage resistance is more helpful. The MWD is also great for agent running because you can get to and back from your destinaions very quickly thus more missions per hour.
