Standard clones, not clone jump clones.
When I upgrade my clone it gives me a list of stations I can move that clone to ... "Select new home station".
How does the game decide what stations it will allow me to use for my primary clone?

Where you have corp offices and where there are cloning facilities.
The default ones are cloning facilities in your noob corp stations (I may be wrong).

Only stations with medical facilities can store clones, and you can only move clone contracts to stations within your region that you are allowed to dock at. - The game is not the problem. The problem is that you are not adapting to the game.

I think it gives you a list of all available medical facilites in your current region.

Which, incidentally, is a great way to figure out if the corporation you are grinding standings for actually offers jump clones in your region or not.

No, Clones can be stored in any Region. It takes the list from: A) Your standings with NPC Corps and B) Your Corporation Offices you currently have rented.
Mostly you will be able to set clones to your beginning noob corp offices, any npc corps you have a high enough standing with, and offices your corporation currently has rented.

I don't know how it works it out but you're wrong.
I used to store my clone at a station that didn't have mediacl facilities in MN5N-X. I can't do that any more but I think it has more to do with not having a corp office there since I can store it in A1-CON where there is no cloning either.
I'm currently in Khanid yet I can store my clone in stations in The Citadel, Essence, Fountain and several other regions.
I think it has something to do with corp offices and stations that you've visited and used medical in before but I can't give a hard and fast rule.

1) All of the stations that are owned by the npc corp which owns the station you are currently docked at
2) All stations in which your corp has an office.
3) All player owned stations at which your corp has medical rights (you might need an office here too)
And maybe
4) Stations belonging to npc corps which you have high enuff standings with

What level of standings do you think are required? I've got 6.something with Archangels yet can't store my clone in their stations in MN5N-X since I no longer have a corp office there.

my old corp gave the usual noob corp and office options, plus a bunch of random 0.0 NPC stations in regions that we'd never lived in and didn't have particularly good standings with.

For me it seems to be
1. Any empire/0.0 NPC station with med facilities where you have items at.
2. Any 0.0 station where you have good standings with the corp/alliance that owns it.
