I'm currently having problems with a mission because my targets have missiles. What anti-missile options are available to me? Is there an ECM system that I can turn on to detonate the missiles before they reach me or do I have to rely on anti-missile missiles?

You got a couple of choices here. First off you can train up the defender missle skill. You then can use defender missles in a launcher which will intercept incoming missles. Alternatively you can use smart bombs to destroy the missles that are inbound before they hit you. ---------------------------------------------

Nope, just defenders and smartbombs, you can manually shoot the missiles. But, thats hard to do but can be done.
I use defenders they work the best.

I find that a lot of newer players (including myself) have missed the meaning of things like shield boosters.
Boosters recharge the shields when you activate them (like of like a potion your warrior drinks in fantasy games) If you dont want to worry about missles throw on a couple (or even three of these) and "tank" those missles right out.

Xenoguile has it right... i would just take the hit then use a booster to recharge your sheilds...

Another alternative is to use an Micro Warp Drive to avoid the missiles. If you are new and you are doing Level 1 and 2 missions you can orbit at 25-30km with an even an afterburner and the missiles will detonate before they reach you. Xenoguile also had an insightful coment on the use of shield boosters. Recharging your shields is another good option.

It took the loss of my first ship for me to figure those guys out, but I've done that mission three times since then and I've had no problems.
I use the shield booster (the Civilian shield booster you start out with doesn't do much, get a better one off the market) and I also trained up my heavy missile skill and I fire misiles right back at them while chipping away at them with hybrids firing iron slugs for increased range. I try to keep the pirates at 20k distance, and it seems my missiles have a slightly longer range than theirs. I also use an afterburner so if their missiles are getting too close to me i can get a little farther out of their range. The Tristan frigate will use a missile launcher as well as two hybrids.

Another way to intercept incoming missiles are drones. It's somewhat snobby, but has saved me several times in sticky situations. 
Normally I shield-tank missiles, but sometimes I get mission encounters that are just a bit too tough for that. In these cases, I fill my drone bay with cheap drones. Then when approaching the enemy, I launch as many as my skill allows, and let them fly ahead of me. Usually the pirates will lock on the drones first, and launch their missiles on them instead of me, while I can shoot them undisturbed. If a drone poofs, I just launch another, and when the rats have chewed though all my drones, I have usually worn them down so much that I can finish them off without problems.
Not an everyday solution, but it works

Then again you need something like thorax to have that many drones with you :) And if you have trained cruiser skill up you should already have tactical shield manipulation wich means shield hardeners. Thermal + ballistic hardener is a must when fighting guristas.
For a new player most viable option are defenders and shield boosters. ----------------------
