I'm running a Rifter for my level 1 missions with two 150 railguns in the high and 3 small shield extenders in the middle slots.
My question - in general, what's the best ammo to use? Should I use one type in gun A and another in gun B?
Any help appreciated!

Do not ever use railguns on a Rifter. It gets a bonus to small projecile turrets.
My advice would be autocannons for missions, and fit a medium shield extender if you want a shield tank (although I prefer PvP Rifter setups for L1 missions, gives you at least some real frig piloting experience). Find setups on the forum, there should be a sticky.
As for ammo, EMP S or Fusion S does the trick best when it comes to ACs.

When I was missioning in a rifter I used 3 200mm ACs w/ Phased Plasma S. Its range is about as far as ones arm can reach so I used an afterburner a lot to get in range but it chewed up lv. 1s no problem. ----- My in Eve Profile My BattleClinic Page |

3x ACs w/ phased plasma ftw. Rifter is a quick lil f'r too, with a good AB and half-decent nav skills you should easily get up near 1,000 m/s

Thanks all. BTW, what is the difference between the 150 light AC and the Scout AC that makes it worth 4 times the price?

Supply and demand. The Scout cannons cannot be manufactured, only found, and they provide higher performance (damage modifier etc) than an ordinary tech 1 autocannon, but is much less skill intensive than manufacturable tech 2 autocannons.
You really don't need it though, just go with the ordinary stuff until you can use T2.
