Is there a way to stop afterburners from deactivating whenever warping or going through a stargate? (Or even a way for them to auto activate when in normal travels?)
I ask because on long trips with many stargates, it would be nice to have the afterburners active when approaching a stargate.

No there is no way to do what you propose, all modules automatically deactivate when you change systems.
Also, you shouldn't need this because you really shouldn't be using the autopilot to fly around, its going to get you killed eventually...

When you are warping from one place to another - one of the options is to - Warp To 0 Meters.
That is what you want to be doing when approaching a Jump Gate. Puts you right next to the thing so that the only thing you have to do when you come out of warp - is click the Jump button.
This does two things for you.
1) It saves you the time of doing the slow crawl the last 15km from where the Autopilot will drop you out of warp.
2) It keeps you from getting blown up while doing said slow crawl. Now - this isn't as bad in high sec - as there is usually a large Concord Presence at the gates - BUT - if you are carrying something really valuable suicide gankers will get you. They have one guy in a cheap but powerful ship that attacks you and almost instantly blows you up - then - their buddy who is standing by comes in and loots your wreck while Concorde blows up the ship of the guy who ganked you.

thanks for the information  i guess i have never really felt worried in high sec so far, but i guess i usually wouldn't have anything of interest to steal

You'd think they'd make you warp faster but they often have the opposite effect. You need to get to 75% of max speed to initiate warp. guess what that AB/MWD just did - it INCREASED the max speed and 75% of your new speed must be obtained. This will take longer. If you're not aligned it's worse.
So always turn off the AB/MWD before starting to warp. The only exception to this is with large ship that takes a long time to warp. Sometimes pulsing the AB or MWD as you become aligned can get you to warp speed faster, but this is an advanced technique and you need to get it exactly right.
