Alright so im getting ready to start an anathema setup and since I have never flown a cov-ops until now, I have no real good idea as to what to fit. I want to use it for multiple things such as scanning down mission runners and anomalies out in 0.0 as well. So... want to scan for safespots, missions, cosmic anomalies, etc. Dont know what I should fit on it other than the basics i have right now.
High:
Cov-ops cloak II
Med:
1mn MWD II
I dont know whether I should put a recon or scan probe launcher on it and whether or not I should buy the faction ones. Some advice from anybody would be good.

Highs
cov-ops cloak 2 (as you said)
recon or scan probe launcher (you most likely won't be able to fit both, so you have to choose one depending upon what you're trying to do)
cyno/covert cyno/other probe launcher (if you can fit it) or maybe a gun/rocket
Med
1mn MWD 2
cap booster/cap battery/cap rechargers in the remaining slots
Lows
2 OD
1 nano
lows you can change depending upon what you feel is best
No, i do not fly a cov-ops ship yet, but it has been something that i've been looking at (caldari one for me... my alt actually, but still :P)

You have both probes. What you do is keep the other in your cargohold and switch out as needed. Another thing you do is put a small secure container in your cargohold to expand your cargohold for more probes. As for what probes that is something you have to decide for yourself based on what you want to look for.

I agree with the med and low slots but there is a problem that you have here. You can only fit one probe launcher per ship.
The other question that I am still looking to be answered is what is the diff between the recon and the scan probe launcher other than the 10 cpu difference?

I thought recon finds ships while scan finds everything else.

Recon launcher finds only ships and is much faster than a scan probe launcher. A scan probe launcher, on the other hand, finds EVERYTHING, including ships, but is considerably slower.
