I want to fly a covops ship and scan for people
With level 5 skills, the 5AU scanner has a std deviation of 100km
What does this mean? If I warp to the target, how far away would I be on average? What is this deviation used for?

I think it means the most accurate you can get to a target is 100km away.

Not sure if it applies, but standard deviation is a statistics term.
Basically it's a measure of distance from the mean - being the target you're scanning for. Don't count on the numbers, but generally it will reside within 3 - 3.5 standard deviations of the mean - meaning about 99.99% of the time, you'll be within 350KM of your target. Don't blame me if I'm wrong, but off the top of my head, you'll probably be within 100km 60-70% of the time.

In a Cov ops, this is important because you usually cannot fit both a cov cloak and a recon ship prober. However in a recon ship, you can fit both and warp cloaked then just close distance before your gang joins you.

This is what I thought, standard deviation didn't sound right. Max Scan Deviation means that's the maximum deviation(variance) from the actual target that the probe will relay to you. So, you will always get a hit within 100km, or you won't get a hit at all.

Err, this is completely wrong. A covops frigate can easily fit a cloak + recon probe launcher with plenty of CPU left for the rest of your setup. Try training Covert Ops beyond level I if you're having problems fitting both.

"max scan deviation" in terms of scanprobes means that if you get a result it will be within that distance.
The actual distance you land depends on the scan strength of the returned signature. High strength will usually land you at 0 km, Low strength can be up to 100 km [for 5au probes].
There's also a skill which reduces the maximum scan deviation.
To get the most out of a covert ops you need Covert Ops lvl 4 at least, this way you can fit a cloak and probe launcher without the need for CPU mods. You should also get all the scanning support skills and skill them to level 4 too. --

Lol, sorry what? You can't fit a Cov Ops cloak and a recon launcher on a cov ops frigate? Either your skills suck or you have never actually fitted a Cov Ops ship.
With Cov Ops 4 and all necessary skills to 4 as well.
