Maybe you had an unfortunate event with more rogue elements of Matari pod-pilots.
Sansha are not the only ones with this technology. In fact what he describes seems a bit simpler than the legendary slave implant of Sansha. Perhaps all it did was increase his aggression levels and diminish his higher brain functions.
Also, he didnĘt say this was done by Matari, only that a Minmatar implant was used. This could mean it was made either by of for Minmatar and could be used by anyone. If I kill a man with a Gallente gun the Gallente are in no real way responsible.

Sounds to me that there wasn't any kind of implant-technology involved whatsoever and he's using it as a weak lie so he can't be held responsible for his actions. Typical of hardliner Amarr, really.
With respect, there seems to be a flaw in your logic. If he were an Amarrian hardliner he wouldnĘt have been pirating in the first place. And I donĘt really understand your skepticism at his claim. He wouldnĘt be the first person to have an implant shoved into his head and forced into a life he doesnĘt want.

Deprogramming? Really? Evidently, they either aren't quite done or overdid it. This pilot's conscience seems to be stuck in "moral panic" mode.
As a note to whoever in the Empire is responsible for this pilot's treatment, you may wish to make sure that all of the psychological patterns you want to ingrain are properly adjusted and internalized before you let him near a comms terminal. "The Minmatar made me do it!" as an explanation, nay, excuse, for rampant piracy is novel, but also bizarre and unlikely to be found convincing by even your own people, to say nothing of heathens like myself.
Perhaps a few more sessions would be in order before you let him out?
He indeed does seem to be suffering from some psychological trauma. In his situation this is 100% natural. And as I said above, he didnĘt actually say the Minmatar made him do it.
