Does it really matter who I work for now (still a newb), or should I brave the lag and stick to Caldari space for the faction rewards later?

Building Amarr standing will improve your Caldari standing as well (as they are friends).

Over all it dosnt matter. But if you did missions for say the Gallante, your Caldari and Amarr standings would start to fall.
Once they get REALLY low you could have a KOS (kill on sight) order on ya in your own races systems :P.

It really doesn't matter who you work for.
However, if you look around you should be able to find some Caldari agents in Amarrian space if you decide that you want to work for that faction: example.
As was already pointed out, faction standings increases for Amarr come with a derived standings increase for Caldari.

Doing missions with Amarr agents will give you access to the Amarr LP store. Few of these items will be useful to a Caldari-trained pilot. BUT you can always purchase high value items from the Amarr store and trade them for items from the Caldari one which other players have purchased.

Go to the info page for the corp you want to look for, and look at the "likes/dislikes" tab.
Corps that they like, when you do work for them your standing with the main corp will increase slightly. And vice versa if you work for corps that they don't like.
I believe the derived standing boost is based on how much one corp likes the other; so, for example, if Caldari Navy likes Corp A with a standing of +8, and Corp B with a standing of +4, your CN standing will go up twice as fast doing missions with Corp A than for Corp B. (Not exact, since there's diminishing returns at high standings, but you get the idea.)
However, this is only based on how much the main corp likes the corp you're doing missions for. Lots of corps have asymetric relationships - e.g. Corp A likes Corp B with a +4 standing, but Corp B likes Corp A at +8. Doing missions for Corp B will improve Corp A's standings relative to the +4 factor - not the +8.
Of course, you could always just do what the other guy said, and work for another Caldari member corp that has agents in Amarr space. Or find a less-populated system in Caldari space to run missions - as long as you're not fussed about working for *the* best agents at a given level, you can usually find much quieter systems to do missions in, and with good Connections/Negotations skills and a good standing with an individual agent the rewards aren't substantially worse (especially since a lot of the payoff comes form bounties and salvage).

Standing wise there is little difference as Amarr and Caldari are allies. reward wise, all the stuff someone that pilots Caldari ships could want (faction hybrid charges, CNR's, faction shield boosters) is in Caldari LP stores and not in Amarr LP stores(which have faction focussing crystals, Amarr faction ships and faction armor repairers). Loyalty points are non transferable so you should keep in mind to work for the faction whose rewards you want.

It depends what you want the faction rewards for. Are you determined to fly Caldari PVE dreamships? Or do you just want to grind for CNRs to sell them at a profit? Amarr Navy has good faction stuff, too, and you can sell it just as easily as you can sell the Caldari stuff. No reason you couldn't sell Apocalypse Navy Issue and buy Raven Navy Issue on the free market.
Also, you can start flying Amarr ships, and really nobody would think less of you. Be aware that Amarr missions are often against Blood and Sansha factions, which drop a lot of lasers, capacitor modules, and armor modules, so you're probably not going to get a lot of named modules that you can use on your Caldari ships (missiles, hybrids, shields, etc).
