If you ask someone in Egypt what is the name of their country, they won't say Egypt! They say Misr. That's the word in Arabic for their country. Somehow, somebody decided that in English, we'd just call it Egypt. Who cares what the locals think, huh?
It isn't even like we are trying to come close to something we can't pronounce (Arabic words are notoriously difficult for non-Semitic langauge-speakers to say). It isn't like we call it "Maser" or something. Nope, we just flat out disregard what they call their own country, and we give it our own name.
Who decides such things? I have no idea. 
So if Egypt calls itself "Jumhuriyat Misr al-Arabiyah" (source: CIA), and we just call it "Egypt," why can't they call the FA the NFA?
They could, if they wanted, call the Fountain Alliance "Bob" and it wouldn't really matter. These things are all a social construction anyway. 
Yes we call it Misr in our mothertoungue and since we dotn use the usual arabic that most other countires use , we have our own dialect which even makes arabic speacking ppl wonder what we are saying
