Currently i have a over 2M SP with over 1M in gunnery. I mostly do missions and i am wondering what skills can i use that are helpfull in missions?
I have sharpshooting, trajectory analyse, rapid fire,small hybrid turret, medium hybrid turret are all on 3 4 or 5. Most on 4. I currently fly a thorax and still do not have the battlecruiser skill cause i think it's a bit overpowered and slow for L2 missions. I can access L3 missions but the standing with my L2 agents are way better so i stick with them untill i can access a better L3 agent.
Are there any other skills in the gunnery departement that are usefull? I also trained electronics and engineering to 4. I also train armor upgrades.

Yes to the first part, no to the second. Even working for a low-quality L3 agent will net you a LOT more rewards than a high-quality L2 one. Plus, by the time you get to L3 missions, an increasing proportion of the rewards is starting to come from bounties and loot/salvage as opposed to straight-up agent rewards, and those don't change based on agent quality.
If you haven't already, train Social, Connections and Negotiation to 3, maybe 4. If you have the LP to spare, get a Military COnnections book and train that up as well (requires Leadership 3 as a prereq). Those will give you access to better agents, increase their profitability, and make your standings with them improve faster.
Try to get as many support skills as possibvle to 4-5 so you can equip T2 modules. That means Hull Upgrades to 4 (DCII, MARII) or 5 (T2 hardeners), Weapons Upgrades to 4 (magstab II), Energy Grid Upgrades to 4, etc... Basically, you'll be wanting pretty much everything except your guns to be T2. And get your capacitor skills to at least 4 as well. As soon as you can fit a mostly-T2 tank, you should be fine to do L3 missions in a Brutix, and then you can start working on skills for battleships.

Make sure you can fit a T2 tank and have good drone skills. Preferably T2 Hammerheads.
Get a Myrmidon or brutix and start doing lvl 3s for big profit especially if you salvage in addition to loot.

And what would you suggest for a Caldari to fly for Level 3 missions? I need to skill up but not sure if I should go down the Battleship or Battlecruiser route.

I have a mostly t1 fitted drake myself, makes lvl3's look so easy that most of the time a park in the park is more difficult. However, I believe i do have some cap rigs on it, so it does cost almost what a t1 fitted raven costs, but I have cap rigs on that too.

May I ask what fittings you have on a Drake for it to require cap rigs? The Drake can be fitted with an insane passive tank, which doesn't require much cap.
