I won't go over the old ground on this topic, the issues are well known. I'll just get straight to the solution I'd suggest.
Alliances are either null sec oriented or they aren't. The big alliances definately are and will want to remain so. Some smaller alliances are there just for RP reasons, or just groups of friends who want to keep their own corps but have a bond. So my suggestion is:
Alliances may join the militias BUT joining a militia means it becomes impossible to hold any soveignity in null sec whatsoever. That way alliances can choose between null sec war and low sec FW. I realise this doesn't help CVA, but from an RP perspective they just have to decide if they are a null sec alliance allied to the Amarr or actually part of the Empire. If it's the latter then null sec holdings are inconsistent with this - if the Empire wanted to hold it then it would do so with the Navy, not CVA.
Not a perfect solution, but a damned sight better than now where we are getting the larger RP alliances deccing individual FW corps creating a very one sided war where one side can enter enemy high sec with impunity, and the other gets attacked by the new beefed up Navies plus any other FW targets in the area.

Eve is a sandbox. You can't keep alliances out of FW. It doesn't work. And everything that was intended to be kept out of FW is there now: Blobs, lag, etc. So. Please let alliances in.
If you want sov and FW to be mutually exclusive, then make it so, and don't put up some weird restrictions. Like Gerrard says. The alternative is even worse.

Sounds like a plan.
Would seperate those who want to do FW and those who want to tussle in 0.0. Whether that good or bad depends on your position

Yea.
I've been in FW for a couple of days now and I'm having tremendous fun. I've seen other alliances there too. I have also seen corporations that easily outnumber my alliance...
What Gerrard says. If the idea is to keep sovereignty-claiming in 0.0 and FW separate entities, then make it so. If you want there to not be say capital ships in FW, then make it so caps cannot enter the warzone. If you want something else to be fixed, then fix it. But do not put in artificial restrictions that do not even achieve any of the stuff you state you are trying to achieve with them.
Let alliances in.
