If I accept a courier contract and the stuff comes in one of those wooden shipping crates, can someone scanning my ship see what's in the wooden container?

If you use a giant secure container no one can see inside it when cargo scanning. You can password protect it too, and rename the container.

It comes all packaged up and you have to break the package to get into it. Does this prevent people from scanning it?

Yes, they can.

Passwording a secure container is only useful, if that secure container is anchored in space.
If someone scoops a passworded secure container and takes it to a station, they can simply Repackage the secure container and all the contents will spill out onto the hangar floor.

AFAIK, but do not quote me on this, this is how it works:
1) normal containers are totally transparent to cargo scanner. whatever is in them is visible. the container itself is not. 2) the wooden container is opaque. the content is not visible. the container is. 3) secure containers are only secure if deployed in space, anchored and with a password set on them. basically because you can repackage them even without the password and by doing it you get all the content.
I read somewhere that there are people that put up a hauling contract to themself so that, because of point 2 above, the actual cargo value is hidden from potential suicide gankers.
I also read somewhere that because of point 1 (the container not visible, only the content), if the cargo scanner shows a container, than the ganker knows it's a contract and could decide to do it's suiciding exactly because the hauler "has something to hide".
Repetita juvant: do not quote me on any of the above. I'm a bit of a noob and did not try any of the above myself. I'm just reporting from the notes I took over time while browsing these very forums.

It doesn't matter what trick, crate, courier or whatever you use, the content is always scannable.
