That's it, basically. Damage is not everything, and the powergrid requirements of neutron blasters mean you have to sacrifice a lot elsewhere, for a fairly small increase in damage over ions. Additionally, the lower tier blasters have better tracking which means that in situations with non-negligible transversals, they'll hit better overall bringing the actual damage gap down even further.
And to look at it from the other point of view, if you fit electron blasters instead of neutrons you can probably come close to doubling your hitpoints due to fitting bigger armour plates, and you still do nearly 90% of the damage of neutrons (with better tracking) - this will usually be better overall, though of course it depends on the particular circumstances you intend to use it.
So yeah - it's about compromises and finding the best use of the limited resources you have when coming up with a fit.

It's because of fitting constraints. It's very difficult to fit the biggest guns and still have PG/CPU left over for anything else that's useful. Instead they choose to reduce their damage a little, get more tracking and fit lots of other helpful things.

There are two ways I generally use EFT to fit my ships, depending on my goals for the ship and what I know about its fitting. One method is to fit the guns first and then figure out what else can go on. The other method is to start with the "holy trinity" of MWD, cap booster, scrambler, and web (why "trinity"? i dunno), then fit the tank I need, and finally see what kind of guns I can fit with the remaining PG/CPU.

The trinity never used to include a cap booster, since the term was coined before the NOS nerf, and that was your cap sustenance right there. Additionally, webs if anything were more prevalent than they are now, as the nano style of fitting and flying was not prevalent at all, and with all that easily available cap you got a lot tankier ships in general that would happily wade into web range.

For my part, I often tend to start by fitting 1600mm plates, then adding then guns, then the rest; and after that, looking at what tradeoffs I can make (how much EHP do I sacrifice by upgrading the guns, and how much range and damage does that get me?). I guess that speaks a little about the style of Amarrian ships as much as it does my personal preferences

I guess it depends on who and what type of fighting you are usually engaged in. Most fights I find myself in I'm better served by EHP than repping. It only takes a couple gank BS to make pure EHP outperform any T2 dual rep omni tank. But if you're against lower damage targets, reps work great.
To the OP: Ions/Electrons are required for more balanced gank<=tank fits. There are a few notable exceptions where Neutrons are often used: the Gank Mega, Gank Astarte, and Gank Brutix. In the case of the Mega and Astarte, neutrons are extremely useful for their additional range with Null.

I was referring to EFT's use, which gives a theoretical amount of HP based on what your resistances provide. That can give you a false sense of security if you take them at face value and not a way to compare different fits.
What you're referring to is what I commonly think of as buffer tanking. But maybe they're both appropriate and you're giving very useful advice too.

Depends. I fit Neutrons on a couple ships, notably the Megathron or the Astarte. The biggest thing is that the DPS difference between Neutrons and Ion isn't actually that huge and to fit a dual rep fit on a Mega or some of the other blaster boats you have to fit Ion/Electron combos.
