I'm fairly new to Eve and have been focusing my training on the certications - I started off with the basic core certification and have now jumped into EW and Missiles.
Should I follow the cert route or should I be picking a ship and trying to get the skills to fly/fit it well?
Tbh, I'm slightly lost, and at the moment I'm just running level 1 missions.

Take the certificates as suggestions only. If they give you ideas what skills would be useful that's fine, but they also contain skills that can be useless for the purpose you are interested in.
The fly/fit route is usually better, since the actual ship skill is often needed to fly other ships and all ships use the same support skills. Cruisers require frigate skill to lvl 4, battle cruiser requires cruiser lvl 3 and battle ship cruiser lvl 4. You will need support skills anyway to be effective in any ship. A month old player in a battleship is begging to be killed. He can't have the skills to support his ship and is an easy kill to any competent pilot. Having those good support skills is what allows you to utilize the full potential of a ship, so training support skills is never a waste of time.

The better way is to focus on skilling up on a ship by ship basis. Certificates, while a mildly good idea, suffer from the fact that they were designed by ccp. CCP also designed the skill system, and thus, refuses to believe that any of their precious skills are under-rated or useless. Unfortunately, this means that as you go up in skill certificates, you need 4's and 5's in skills that no-one in their right mind would train that high, which is a problem

Altough there has been a lot of ridicule about the certificates, they are pretty good. Just don't bother about Targetting V and Electronic Upgrades V right away to name but a few. Try everything and see how it works in practice (EWAR don't work good against NPCs so don't bother for missions, in PVP it can be deadly).
Pick a ship you like and check battleclinic for some good loadouts. Or install Eve Fitting Tool and Evemon and start messing around. When you've decided on something you like, plan the skills you need to fly it in EVEMon.
Try stuff out and see what you like. Go from there.

And some are insane on how far you have to train for them... and in harvesting there is a bug where Jaspet is considered a basic ore in everything but the first certificate in the chain

Thanks for the replies. I'll follow the ship fit approach rather than just certificates. That will give me a little more focus because at the moment my training is all over the place.

you say that like its a bad thing. I'm 2.5 years in and my training is STILL all over the place.

Say that more often! .... that is the perfect answer to the new folk that are saying its a waste of time starting as they will never catch up :)

Yeah, in nearly 5 years, I don't think I've had a problem with any of them. In fact, the whining of many has given me great joy since I've never invested in the FOTM. At least not until right before it was nerfed, at which point what's a few days' or even hours' time? And since I'm patient, my training has tended to pay off in the long run after people have realized the advantages of the changes.
