I have just started running missions for a lv 4 gal agent and have just revieved a storyline mission from another agent, not part of the current corp that I am doing the missions for. I have not run any missions from the other corp and am wondering if I reject the mission will it hurt my standing toward the corp I am doing the missions for or is it just a bug that might need to be petitioned. Has anyone come accross this at all?

You can safely turn down missions for any agent, and they will not affect your standings unless you decline more than one in a 4 hour period. The first is free, after that they cost you. It'd be unlikely to get more than one storyline mission in 4 hours, even more so with level 4 missions.
I'm assuming you're attempting to keep no standing with the other corp?

I just thought it was a little strange to get a storyline mission from an agent that I have not run any missions for. I just started using the new lvl 4 agent today and got the story line almost immediatly. Oh well question is answered thanks :)

You get one storyline mission for every 16 missions of the same level you complete for a given faction. The mission comes from whatever storyline agent is closest to where you ran the last of those missions. The corporation the agent belongs to is not part of that equation, only the faction of that agent's corp. Say you're running missions for the Caldari Navy. They're part of the Caldari State faction. You run 16 level 4 missions for Caldari corps, and you'll get a level 4 storyline mission from the closest storyline agent that belongs to a Caldari State member corp.
This can be beneficial, and it can be a problem, depending on circumstances. I got up to a 4.8 standing with the Amarr Civil Service just because where I started running level 3 missions the closest storyline agent was an ACS one. I've never run any other missions for them, but I have enough standing that I can go to several of their level 3 agents and start running missions immediately.
Where it's a problem is if there is one single member of your corporation who has higher than 8 standing with Corporation Z, and your corp is using that to enable everyone to install jump clones in Z's stations. As long as nobody else has any standings with Corporation Z, then your corp will have equal standing as that one member does. The minute anyone else gets any standing at all with Corp Z, suddenly you start averaging standings and everyone else in your corp is screwed. This is theoretically possible with factions as well, but the standings are so interconnected that it's impossible to pull off in a practical sense. Everyone is going to have SOME standing with the major empires, just from character creation race choices.
