What skills directly increase a missiles damage other then training up per say heavy missiles 5?

Heavy Missile Specialization? 
On a serious note, Warhead Upgrades and Guided Missiles are two that directly affects the missile damage. |

Altho with missles, direct damage doesn't really work that way. Depending on the target you will also have to train skills specificly for hitting smaller ships harder (Smaller sig radius = less damage) but you have skills that decrease this ratio "Guided Missile". (as do target painters)
Also since missle boats since they don't have to worry about cap usage of launchers having "Rapid Launch" Will indirectly increase your DPS
(that is unless your one of these *****s that just wants a really big Damage score to put in your Bio!)

Heavy Missiles :+5% / level Heavy Missile Spec +2% RoF / level Warhead Upgrades: +2% damage / level Rapid Launch: +3% RoF / level Missile Launcher Operations: +2% RoF /level Heavy Assault Ships: +5% RoF / level
Guided Missile Precision: reduces the damage loss from shooting at small targets. Target Navigation Prediction: reduces the damage loss from shooting a fast targets.
You should also use CN Scourge vs everything except Gallante T2 ships. Using CN missiles = +15% right there.
With all of the above skills at V except HML spec III and GMP IV, I get (using 3x BCS II) a RoF of 4.95 seconds
20:56:20 Combat Your group of Caldari Navy Scourge Heavy Missile hits Cargo Container [R.E.C]<DEDLY>(Cargo Container), doing 1804.4 damage. = 365 DPS 20:59:00 Combat Your group of Caldari Navy Thunderbolt Heavy Missile hits Sansha's Savage Wreck [R.E.C]<DEDLY>(Sanshas Small Wreck), doing 1443.5 damage. = 292 DPS

If you're willing to risk it, then faction launchers will out-perform T2 heavy launchers even with the spec skill to 5.

Then again the extra ISK the faction or officer launchers cost makes T2's far and a way the better option.
The small bit of extra damage you get will in most cases not be worth the risk of loosing all that ISK when using faction or officer launchers.
Personaly I love my T2 launchers and the spec skill at level 5, the damage is more then enough in most situations and for those rare cases when you need more, chances are that their friends are just a few AU away and you will lose anyway. ------------------------------------------- Should you disagree with me, well I guess that is because I disagree with you. Yeah, well, when each launcher costs as much as the HAC, the DPS difference is far too small to matter IMO.
Also, T2 missiles are worth using now, and that requires T2 launchers.

Basically what Malcom said, except for the missing Painter info. Seriously, you want all your missile support skills up to 4 at least. Post QR 5's are necessary for most for the serious missilier eventually, particularly for pvp.
Warhead Upgrades Target Navigation Projection Missile Precision Rapid Launch Missile Launcher Operations All these can directly or indirectly affect your dps if not your volley. You're going to want Missile Bombardment and Missile Projection to 4's as well, 5 if you pvp.
You also want to train for and fit a Painter with the appropriate support skills (Electronics, Target Painting, Signature Focusing). Get your painter skills up and fit a painter, and you'll notice a difference.
Also, asuming you have the Isk, Caldari Navy faction ammo is superior in every way to t1 missile ammo and superior in many cases to a lot of t2 ammo as well.

For a Cerberus pilot in particular, Heavy Assault Ships skill increases ROF for any launcher it will fit. ---------------------------------------------- "Violence is the last refuge of the incompetent."
