I have an offer to accept a mining mission, but my cargo space isn't big enough to hold the mission requirement and gives such a warning before I accept it.
Will it work to accept it and just make repeated runs after storing the mineral from one run at the agent's station or do I need to have a big enough cargo bay to hold the entire requirement in one trip?

As far as I know, as long as you can split the load up into manageable chunks, you can make as many runs as you like. The only real requirement is that the total required amount is at the station when you turn in the mission.
Alternatively, Industrial ships are cheap and fairly easy to train for, and they have large cargo holds. ----------

I think he's doing the 10-part tutorial storyline. I remember getting that warning during one of those missions. Yes, you can make multiple trips. .............

As others have said you can make repeated runs back and forth to the station.
You can also jetcan the ore (right click on ore in your cargo hold and pick jettison). This will put the ore in a can floating in space. You can then open that can up and keep filling it with each new load of ore that you mine. Then when you've filled it up you can ferry it back to the station with a ship with a large cargo hold rather than your mining ship. Some people will try to steal the ore from your cans, or trick you into stealing ore from them so that they can kill you in hi-sec, however it's very rare for that to happen in a mission. Be aware that cans have a limited lifespan (1 to 2 hours), once the little lights start blinking red on the can then it's best to jet a new can and drag the ore from the old one into the new one.
