And that's something you can't just read from a guide, it only comes from experience. But anyway, the general priority list:
0) Interdictors. If you're in 0.0, remember this rule: the interdictors die first. Kill them, and you can disengage at will. Fail to kill them, and you're bubbled and have no escape, for either your primaried ships, or your entire fleet if things go badly. If you're not in 0.0, ignore them.
1) Ewar, especially ECM. You want these down ASAP because each ewar ship can remove multiple ships from your fleet. Kill a Falcon, and not only is the other side down a ship, but you now have 2-5 more ships available to shoot at the next target. Don't just get tunnel vision on Falcons though, other ewar ships can be just as deadly. For example, that Curse is still ewar... most of the time I'd still shoot the Falcon first, but there are cases where the Curse could be doing more damage at the moment.
2) Logistics. Take these down first, and every target after that goes down much, much faster. As a nice bonus, the logistics ships themselves are usually fragile and easy to kill.
3) DPS, in order of tank/gank ratio. For example, take down a glass cannon Zealot over an Abaddon, even though the Abaddon is doing more dps, since killing the Zealot first removes dps from the fight faster than trying to get through the Abaddon's much greater tank. Also consider range, a Megathron that isn't in range of its target is pretty safe to ignore.
4) Whatever is left. Tacklers should be dealt with by your own light support and not need a primary call, for example, but feel free to call one primary if there's nothing better to shoot.
As for what ship the FC flies, the FC in a cloaked ship is a nice thought, but remember: cloak = no target locks, which means the cloaked FC is going to have a limited picture of what's going on.
HICs before EWAR?
A Phobos tanks planets and does laughable DPS - why would you primary it when the enemy has logistics and Falcons? Most of your dps will be out of order until the Falcons die, and even after the Falcons are dead the HIC will just be remote repaired and you will spend a long time there before you kill it. Furthermore the bubble also works for you - the enemies will not warp off unless they burn out of the bubble.
I'm sure you got a reason - I just don't understand it.
