kill him then dock up for *15 mins* (from the moment you appear in the station). Now spend that time bragging about it in local and spamming people with the kill mail and hopefully making a vein in his forehead swell.
*16mins+* later, return to mission and hopefully he'll be dumb enough to aggress in his BS so concord come pop him in that one too.
Don't forget to shoot back when he does so he drops faster and you get on a 2nd kill mail.
Then, do your dock up for 15mins trick and wait for him to bring you all these free kills.
Only thing you did wrong was not dock up for 15 mins

Hell, I'm one of those "pirates" in high sec (Most will tell you NONE exist for w/e reason) and lol every time some nub shoots me in their mission cause i'm flashy red.
Just a tip, if someone warps in on your mission again just don't shoot him, or do and go get your PVP for a show down? 
Or you can do what our corp does and rally our forces to purge the "pirate" out of our m8s mission

No, it's very simple. There's just 3 ways this could have happened.
1) he shot the guy/can after the wreck was stolen and 'kinda forgot' to tell us
2) missionrunner took back the can and also 'kinda forgot' to tell us
3) wreck looter used the can trick making it appear as if he attacked the mission runner, who then reacted
There is no other option, he either lies about what really happened or he fell for the can trick.
..in some cases, players do #1 without evening knowing it, by having drones aggress (in different ways). In those case, the player is 100% certain they didn't aggress. Similar to #3, they're oblivious of what they did. Just sayin'. 
or he still has auto target back mode set on and the "invader" targeted him, he confused for NPC and Bob's yer uncle.
Most likely explanation is OP thinks blinky red means the "invader" is attacking him when it does not....many ppl make this mistake when the are new to the aggression mechanics
