Simply, during a period of cloaking, a ship is invulnerable to all forms of targeting and fire, save for smartbomb damage.
For the uninitiated: there is currently a method of moving safely through space in a hauler with a cloak. To do it, fit a microwarpdrive and a cloak. When you appear on the other side of a gate (inbound) align to your target, tick on your microwarpdrive then cloak immediately afterwards. This will speed you up quickly while not allowing you to be targeted. Once you have reached your maximum non-mwd warp speed, quickly decloak and warp off.
The problem: This trick allows you to turn on a module and have it active during a cloak cycle activating. The one-sided benefit from your module being activated, despite penalty to sig bloom means you are invulnerable to lock, but receiving the bonuses from a module.
The solution: Make a cloak timer that activates during the CLOAKING period. During the cloaking period before the ship is fully cloaked, others may target you as normal. If however you reach full cloak before anybody locks you, their locking attempts fail as you are now fully cloaked.
An alternative solution: Disable any modules as soon as the cloak module begins to activate, causing microwarpdrives and other effects that would be otherwise granting bonuses to be disabled immediately. If one cannot be locked, one should not receive bonuses.

This would make cloaks virtually useless at gatecamps, as your typical run-of-the-mill HIC will have you locked in about a second.

This is a solution, and since we have warp scramblers deactivate MWD instantly I dont see why this trick still works. This one has my vote.
Edit: on a side note, if you want to be on the safe side timing-wise you can activate MWD a tiny moment after you cloaked, works as well. Can also turn on your damage control and tanking modules at that point for the slim chance of being decloaked.

This would reinforce the blockade runners role nicely. On principle, I agree, a ship running a cloak should have all module effects cancelled as soon as the cloak activates.

@OP: Learn2Camp
A mwd'ed+cloacked indy/cruiser/etc. is damn slow.. you won't even align in time, when there's an interceptor heading in your direction and dropping drones.. and guess what happens then.
If you don't believe me.. grab you some indys with mwd and cloack and try to run past some gatecamps. You can even gimp your cargo volume by putting in some intertias + rigs.. it will still align 2x times slower than a frig.
Oh, and I got viators, cov ops and inties which I use preferably on a casual basis to haul stuff around in low and the first two are supposed to warp cloaked.

Nothing wrong with mwd cloak warping. It encourages solo travel. The whole anti-movement game mechanics in EVE are ****ty. The game should encourage movement and discourage sitting still. --- Razor CEI
