Sorry if this has been asked before. I'm fairly new.
How do I stop people from coming into my mission area and shooting the NPC's or good structures and then looting them?
I also have this problem with salvagers showing up and taking everything while I am still finishing the mission.

You can't stop anyone from coming into your missions, but you can reduce the likelyhood of this happening by missioning in a less popular system.

Yup, your only two options are to:
1. Move to a less populated system. 2. Wait for them to get flagged to you (if they loot your wrecks they'll get flagged, if they just salvage them they won't), and shoot them.
You can also leave the area, and the NPC's will start attacking them cause you're gone. But they typically leave too, before they get killed, and just come back when you come back.
Oh, third option:
3. Team up with someone you trust, and have them loot / salvage as you shoot the NPC's. Share the loot and salvage with them. You get less, but it's better than the vultures getting it.

Lots of missions you can salvage as you go. This gets easier with Tractor beams. Means you sacrifice a little DPS or utility, but saves trailing back and forth. If you fight close range and leave your wrecks in neat clumps, it's probably quicker to salvage as you go than have to cruise the entire length of the mission space if there are multiple aggro groups.

there is no 100% way to stop them but the tips above are good especially looking up different agents and looking at how busy the system is.
Salvage is not "owned" by the person who shot the wreck so you can't do anything about that but if someone takes loot that belonged to you (ie you killed it) then you would be free to shoot them - of course people often do this on purpose and then warp their mates in... so be careful
