Black & White Both 1 and 2 are pretty good, but if you want a more visceral evil you should take 2.
Saint's Row 2 Seems to be better than GTA4 according to many.
Daggerfall/Morrowind/Oblivion Same game, different graphics, progressively smaller worlds. Especially the last 2 come alive with the proper mods.

Finally, you realise how I felt in my quest for some piratey action. Hopefully there'll be something good in the future, but it's not looking rosy. For the meantime, something with an evil bent....you haven't said what type of game but I'll suggest a handful. Don't need any ISK, just making suggestions here.
Hitman IV - You have a target (or two) and myriad ways to kill them. Do you go gung-ho, guns blazing, or disguise yourself, syringe to the neck and piano wire, not firing a single bullet? Bonus points for being undetected, which is harder than you think! Excellent game (so is Hitman III - The hotel level (from original game) is a masterpiece of video game design). Murder Death Kill John Spartan! 
Thief III - Hiding in the shadows, sneaking up behind some unsuspecting pleb and a blackjack to the back of the head is immensely satisfying. So is the startled exclamations of guards when your water arrow puts out a torch. You taffer!
Baldur's Gate II/ToB - Old, but still one of, if not the, greatest video games ever. Get Korgan, Viconia and Edwin in your party for some truly evil shenannigans. Watch how the good characters get agitated by your deplorable acts. "Evil, meet sword. Sword, meet evil!"
Neverwinter Nights 2 + MotB - Slow to start, especially for magic users, but a good RPG with lots of opportunity for selfishness and skullduggery. Warlock class is incredible fun to play, very little like it in any other RPG 
X3 - As others have suggested, a great open-ended sandbox, space universe. Tough learning curve but does get intuitive after a time. Combat is excellent, though auto-scaling enemies in TC really sux0r.
KOTORII - Get some mods if you fancy, it's a very good game. Although the story and quests are the mostly the same whether your dark or light side, you'll fight for/against different factions and the end result is a startlingly different universe. Recommend trying both male, female, light and dark in whatever combination(s) you enjoy. Dual sabers rox0r. -------------

Morrowind, GOTY edition is for the xbox (not 360) and PC, u can be such a bastard on it (when you get good you can go around killing everyone in the whole game ) and it's my fav. rpg of all time.
edit: seems someone already mentioned morrowind, though I'll argue its much larger than oblivion.
Merceneries series (not sure if its on PC) are awesome for blowing up civilians and being a **** in general.

Id say fallout 3 and Black & White are pretty satisfying in the evil department. Oblivion not as much.
You could buy a cheap FPS and just TK people...strapping c4 to a helicopter full of teammates is kind of like pillaging a village. Sometimes I play hitman, and just kill everyone. Now that I think about it, there is a serious lack of random violence games these days, unless you count GTA. What happened to our Carmageddons, and POSTAL games!? Another vote for Fallout 3 here. I have just rediscovered it after a disappointing first game, after realising the awesome awesomeness of modding. As well as the GNR extension linked above, and from the same modding site, check out Mart's Mutant Mod (chose Feral Ghoul Rampage), Enhanced Weather - Rain and Snow, the photorealistic night sky mod, MaxLevelWorkaround mod, Fellout, and a few of the location ones like Ghoul Mansion. If you're up for a bit of a perv Seducing Women, animy_prostitution and BodySuits work well together. Use Fallout Mod Manager for simplicity. Then just be really really evil! Why blow up Megaton when you can just kill everyone with a Gatling laser?

I'm going to go with an extremely old game - you may have to look very hard for the PC Version:
Blood Omen - Legacy of Kain
This game has three things by the truckload - exploration, things to kill and extremely questionable morality. The first of a long line of games detailing the saga of Kain, a nobleman resurrected as a vampire as part of an dark and sinister plot.
The graphics are very dated by today's standards but there is always plenty to do, be it combat or complex puzzles. The sequel Soul Reaver is pretty solid but after that the series went downhill as it was bounced from development team to development team.

It's a great game, probably the only SP game to get any time from me in years apart from the occasional FPS _ _ _

I'm a little sad I played this on the 360. Can't take advantage of all these mods Sounds like fun. The game wasn't bad, but it wasn't great when I played it. I think it might have been had I done so on PC. -------------

Except if you put it on easy mode..(you can actually change the amount of damage you and your allies troops take, to put it on easy mode). Also, AI troops dont seem to know how to deal couched damage.. edit Damn you silly people who dont even bother to write descriptions.
I bought this once, thinking its a great game i'll try it out!
Only to find out its probably the most advanced game i've ever tried with ZERO tutorial function.
It took me a day to figure out how to repair my damn ship, it can **** off, it can **** off to hell, I demmand a tutorial that at LEAST tells me where I can buy ****, sell **** and repair **** i mean godamn what ******s made that game?
I'm sure it would be great fun if I could understand it, but i'm not playing through the entire ****ing series of games to learn how to fire my rear boosters.
...So you're saying that it has a worse learning curve than EVE?
I have X3: Terran conflict. Installed it, gave it a try, realized "**** all I can't shoot worth ****." then uninstalled it. I'm more of an RTS person anyways.

Medieval 2: Total War, perhaps, if you haven't played it yet. It's like the other Total War games, but if you don't mind being at war with every other faction, including the Pope, you can be as much of a bastard as you'd like. Dunno if it'd really fit what you're looking for, but it hasn't been suggested, really, and it's just an idea.
Sid Meier's Alpha Centauri is an awesome game, too, just on its own. I think the expansion to it had the pirate faction the guy was talking about.
Galactic Civilizations is also nice.
I've played X3:TC for about an hour. I was lost and gave up. I'll have to try again, though. After I get tired of Mercenaries 2 and Fallout 3.

You've mentioned some excellent games, unfortunately i've played them all to tatters (those I liked among them).
But keep the suggestions rolling, I once discovered Mount and Blade during a hunt like this and thats grown to be one of my favourite games of all times.
And seriously, if you haven't tried mount and blade...you're missing out, best game ever, so go download the free trial at their website and buy a key when you've fallen in love.

Oh snap! I completely forgot that I bought that game months back from the local game stores bargin bin for $2.99. Lmao never played it yet so will have to try this mod after I play the main game for a bit first.

Planescape: Torment. Epic RPG for the PC. Battle Realms - RTS with quite unique gameplay.
Both allow you to go on a rampage with fire and sword ^^
The Fall might be also worth mentioning.
