What's the minimum number I need to fit before I can fly through low sec without regularly getting my warp core shut down? I guess 3, but really have no idea.

You need one more then the number of points applied to you. (scrams being 2 points and disruptors being 1 point)
Actually you need none- but that requires shipselection trained to 3

shipselection? I have industrial trained to 5, but I still get shut down even with two warp core stabilizers.

Well organized gate camps will typically be using infinipoints and WCS won't help you. Best bet is to fit for agility and/or fit a cloak and don't get locked.
But, yeah. These forums seriously need some indicator that the post has ended and the sig has started. |

I don't think they are that well organized, cloak is dangerous too because they can use a microwarp drive to fly to you and distrupt your cloak.

Its best to have 1 WCS for lone guys on a gate. However if more people its best just to burn back to the gate, or have I-stabs to align out quick.

If you have industrial to V then I assume you have access to Blockade runners and if you can't fit a covops cloak fit one asap.
As others have said WCS are a waste of time, in a properly fit Blockade runner you'll never have a problem, jump through gate, click warp to and then hit the function key the enables cloak immediately after.
I suspect you're being too greedy in the amount of stuff you want to transport and choosing the wrong ship. If you want to carry large amounts into low sec then you need scouts to give you a good chance of survival.
