I'm unable to find an up to date database, so I'm not sure where else to turn.
What are the differences between the LP stores within a single faction? For instance: What does the Amarr Navy LP store offer that the Theology council does not?

I haven't done enough amarr missions to know the choices there. On the caldari side, the navy offers the best choice for all the navy modules and ships. The other caldari corporations (or at least some of them) don't offer the caldari navy ballistic control systems or navy ship blueprints. I believe the caldari navy offers a navy raven blueprint plus an offer for the ship itself, some of the other corporations only offer the 600 K loyalty point navy raven ship itself. My impression is that the empire navies offers the most loyalty point store items, though the most valuable require lots of tags from their enemies to redeem.

I'm starting to notice with my corp that some items on that list are out of date. Tag amounts have changed slightly (but not by much), at least on the items I've looked at.

Most of the items EVE players want are offered by the appropriate faction navy. Most of the remainder are offered by Sisters of EVE or pirate factions. There are a few items here and there like some of the non-combat skill books that command a premium price because they aren't available in navy stores but as a general rule, you can get all the items that move in quantity from the navy.

LP Store database - this one is relatively decent. Not sure if the FW parts have been updated tho.

A couple of years ago the LP store information was removed from the data dump, which is why you can't find an up to date database on the web. AFAIK nobody has bothered to keep one up to date by hand.
