Actually, it does exactly the same gun DPS as comparable Legion. The additional damage comes from the drones. You wouldn't actually fit a Proteus this way, so let's take a look at how you actually would. I took your setup and I changed it to one with blasters.

There are two differences between this setup and your laser Proteus setup. First is damage: this does 437 DPS with Null M at 5.6+7.8 KM, and 523 DPS with CN Antimatter at 2.3+6.3 KM. Additionally, it is cap stable at over 90%. This all includes drone damage.
How would a comparable Legion look?

How does a comparable Legion look?
This setup has less tank (348 to 463) and less cap, although it is still stable. It is also faster, at 1555 m/s to 1413 m/s, although it has a slightly slower align time.
It does 232 DPS with Scorch M at 23+5 KM and 291 DPS with Imperial Navy Multifrequency M at 7.5+5 KM.
So is the Proteus better, even when using the correct type of weapon? Good question, and I'm not really sure. But I will point out two things:
1. The Proteus only has three mid slots and uses close-range weapons. How will it control range? The cloak is one method, but if you end up attacking someone with an afterburner, a web, and a scrambler, you have an issue.
2. The Legion has four midslots and uses mid-range weapons. It can control range against most ships (invest in a TS web). Your damage is poor, but more importantly --
It means that you can escape. The Proteus setup I posted is fine, but I think that putting such an expensive ship at such a close range with no hope of escape except in lucky situations is not great. You can choose your engagement with the cloak, but that doesn't mean you'll know everything about the target. Even with the higher damage tanked (oh, and the Legion has 120 less sigrad), the survivability is worse.
If you're flying with a gang, the Legion is superior there too, thanks to its web.
So, which is better?
