(That dock option is just to tell you that ships CAN dock at that station.) Right-click on ship. Eject from ship. Enter station with pod. Parking valets will store ship in proper part of the station. Be sure to tip them or you will find scratches on your doors. Easy.

I went back out in the pod the next day, but the ship wasn't there of course.
