I have to make a choice.
I can sell a bunch of different semi-rare compounds in jita.
or
I can use my reprocessing with Fed Navy which has 8.0 standing and then take the minerals I got from reprocessing the compounds and try to sell them at jita.
Which of these options will give me the most isk?

We do not know the numbers so you must do the math and for the work it will take to give us the numbers you could plug them into the calculator that is provided in game.
EDIT: Also the prices will vary from region to region so unless we are in the same region and have the same refine/reprocess skills we will not be able to give numbers that would constitue well informed opinions.

I wasent really asking for an exact break down. I just want a generalization.
In general which is worth more?

About the same, difference is minimal, it will all come down on your skill levels (refine%) and current local and Jita prices of everything.
Compounds are somewhat desirable because they're actually compressed minerals (most of them anyway, exceptions exist), so they are easier to move than the minerals themselves ; however, stuff that needs reprocessing usually sells below mineral value. Overall, those trends tend to cancel eachother out and therefore it's pretty much a wash overall. Maybe refine them all, sell the lowends wherever you refine them, and move the highends wherever they are slightly more expensive. Or just do the freaking math for each individual compond based on local prices of everything, as there is no general "best" answer.
Whatever you do, I seriously doubt the difference in ISK income will be noticeably higher than 5%. So, you know, whatever.

1) Write down the prices of minerals. 2) Select all your compounds, right click, reprocess. 3) Do not reprocess right away. Instead, write down quantities of minerals you will get from reprocessing. 4) Do some math. 5) Click cancel on reprocessing window. 6) Compare the total profit from selling compounds with total profit from selling raw materials. 7) ... 8) PROFIT!!!
Btw, this is the only game that has a built-in calculator
